I'll be a medical student when applying for CK, but I'll be a graduate when I take the exam. Will this cause any conflicts (e.g. in score reporting or otherwise?).

It's OK

No it should not.

When you graduate contact the ECFMG and they'll verify your Diploma and transcript. It has nothing to do with your CK score.
